Vista has been known to cause problems with a great number of
programs. I don't know if VLC is one of them, but a whole host of
other recommended MKV splitters and decoders have been affected. It's
likely the problem is caused with your operating system, if this
pattern holds true.

I was using Vista also, but I switched back to XP because of problems like yours.

If you don't want to switch you will have to uninstall all the programs you use for burning.
Then you will have to disable the user account control (I'm not sure if i'm using the right terminology here but you should understand what i'm talking about) to do this you must click start, go to accessories and select run.
When the run window pops up type MSCONFIG and click ok. When the Configuration window opens go to the last tab and click (can't remember what it's called). Scroll down the list till you get to user account and highlight it.
Then look to the right of the scroll window and you will see a button that says something like "apply" but thats not the word they use.

Wait a few seconds and a window will pop up saying command was successful, restart you computer.

That will disable Vista protection and allow non-compatible programs to run correctly. You can now reinstall your programs and codecs. You see Vista disables certain "parts" of a program that it deems unsafe to run. Now as far as burning i use nero ultra, but you have to convert the mkvs first. For this i use TMPEG-Xpress, i know that these two programs are quite pricey but for me they work really well.

I hope this helps you, good luck.

Personally, I recommend VLC. Greater efficiency, greater range of
options, better output quality, hundreds of built-in codecs.

DVDSanta is supposed to be the recommended Windows program, but I've
never used it.
