mkvmerge video1.avi +video2.avi -o video3.mkv

That'll copy all the individual streams too. If you want to make  
those parts each their own chapter, you'll have to make a chapter  
list by hand, but that's easy enough to do, and throw into the file.  
Just check the documentation/man page for all of that information.
