Thank you Ivan for your very complete response.

I'm already using Handbrake on my Linux box at home to rip all my DVD. 
When I need more filtering, I use Avisynth with megui on another PC.

Handbrake can add chapter markers, you also can chose a specific chapter 
to encode. But when you have 40 chapters and want to separate them, it's 
pain in the ass to add them manually to the queue. (or I miss something 
big in Handbrake)
Same problem with megui.
Of course if I wasn't so lazy I will already write a script using 
mencoder or whatever...

Finally, I took my chapter file (with timecodes), wipe out all other 
information, copy paste the timecodes on mmg and voilà.
As a chapter file is a form of timecode list, mmg could use this for 
splitting.
Of course it's usefull only in specific cases, but why not? That's why I 
propose that as a wishlist. (of course I will do the same at the 
Handbrake headquarters ;) )
