Actually, assuming the VOBset has chapter points, splitting them at either
ripping time or encoding time is quite easy. Mac the Ripper (a ripping app
for OS X) has support for ripping individual chapters, and both Handbrake
and MPlayer/MEncoder can rip by ranges of chapters with no problem.

Handbrake is available for Windows, Mac OS X and Linux, and supports ripping
directly to MKV files, creating chapter points, and ripping multiple audio
tracks (though doing anything other than burned-in subtitles seems to be
beyond it at this point). You can also set up several jobs in a queue to
rip. Keep in mind that the Handbrake devs have removed the decryption code
from their app, but it does use the decryption algorithm included in VLC, so
make sure you have the latest version of VLC installed.

This ought to serve as a handy work-around for your problem.
