Sounds like it's an issue with Windows Media Player (and this is why we don't build everything into the OS). Try using VLC. Should take care of the issue. As far as analyzing the video, there is a utility called MatroskaDiag. I haven't the foggiest idea where to find it or how to use it (I usually just use the command line), but I'm sure it's documented, and someone here knows how to use it.

Is there a tool that can analyze either the mkv or the elemental streams to determine where a problem might exist?

In some cases, the files that cause problems in Vista MC, play just fine in WMP.

Fortunately this is a rare occurrence...
