Jonathan,
you have to remux the file into a new MKV file, using either
mkvmerge/mmg.exe from http://mkvtoolnix.matroska.org or avi-mux GUI from
http://alexnoe.matroska.org . The process will take less than 5 minutes
and will not change the quality of the video/audio, its a kind of
'repacking' process only.
Just fire up mmg.exe, load your MKV by pressing 'add', highlight the
audio stream with your preferred language, tick the 'make default track'
box and remux into a new file with a new name.
